Are you running the vt1 through the Thunder's pre or plugged in to the fx-return, bypassing its preamp? Does the vt1 have a line out or di out instead of the speaker out? Or could the Sumo be faulty.

I think it's important to pick the most iconic bits of the selected songs. Nobody wants to hear some obscure reference or figure out what it was supposed to be near the end of the bit. Connect the pieces with drumfills or other transitional indicators. If you stop and count in again then you effectively start a new song.
