Get your dealer to sort you out while you can. If you wait until your amp has 'run in', your dealer might not want to take it back.

Sounds like a phase cancellation problem. I know you said it's wired perfectly, but I'd try swapping the positive and negative leads on the Jazz pickup (only). I suspect that's the first thing Andy suggested though.

You can take it out of the circuit but you need to make sure you do it at the right place, which would normally be before the crossover to the tweeter. However, as long as there are no crossover components in parallel with the tweeter it would be safe to simply unplug one of the connections on your tweeter.

Everyone uses ported cabinets nowadays, because they are more efficient and handle more power. Once you have an idea of the internal volume of your box, post it on here and someone will tell you what size of port you need. It's not that hard.

That's hardly an issue with pickups, as standard magnet types provide more than enough magnetic flux to do the job. Personally, I wonder why pickup makers are still using alnico at all. Is it the 'vintage' thing or do they also have a practical benefit?

Why do you want a sealed cabinet? Reflex is the usual way to go.
