A fettle with good fitting tools when things go as they should is one thing...
A fix when they don't - mainly truss rod - is another...
Well done for sorting yours and ya mates basses... as you say bit of research and the correct tools and an appreciation of how things should react... engineering background, sorted!
Maybe get a cheapy or an old broken neck of the bay and try fret leveling how it feels etc, nut file etc.

The wood has enough of a finish as a protective layer...
Furniture Type Wax... I use Rust-o-lium
Prolly give a satin sheen rather than shine with a light coat, but give a little protection.

I change the little bridge saddle screws for stainless dog point in more suitable length to stop the amount of protrusion... 8, 10, 12... SPALDINGS FASTNERS

Most Distortion pedals will do a reasonable Job... cut the Bass, boost the Mids and Treble.
So much new stuff is about scooping the mids...

^ I know what ya mean.. the Hydro Dip experiment ended up with a lot of re-work.
Tuck the body away and have another look in a couple of weeks.
That metaflake looked good, so you know how to paint. Just have a re-think on the finish... nice bit of wood, i likes natural.

@Bunion Sorry for the laughing emoji... Varifocals! Tried em for a bit... Not for me. Stairs were a nightnmare (as you found out).. taking a pizz also... keyboard on the desk used to be like being onboard ship... and driving or riding the motorcycle... err nope! Binned(!) em off!

String Spacing at Nut...
Presume is std string centre to centre ala non width adjust bridge saddles Custom could be cut equi-distance between string edges of say 45-105?
The distance from fretboard edge? same gap or same string center...
40mm nut... 5mm 10mm 10mm 10mm 5mm?
Could make a bit of difference nut end, way more than bridge end
