I usually just use the unput which sounds best without 'peaking' -eg on Trace Elliot gear there is a green for ok/red for peak led on the input stage. This lets you obtain the best signal without overloading the preamp. Dont think you will do any damage if you use the 'wrong' input for your instrument-just use your ears to get the best level&sound you can.
