Cool. Even with the heavily contoured and slim body, if you had a heavier bridge and lighter (or no) headstock you might find the balance off, certainly different than it was before.
It will probably be to your liking as is, I hear good things about the Nova system, but you may even want to add weight to the bridge end of the bass depending on how much you like the "bridge heavy" feel lol.

May I be the first to suggest, after you work out the hardware, especially the bridge tuners / tuner block, that you add some chambers to the body to tune the balance? Without the headstock it may be bridge heavy. I'd say see how it is, but I'd expect to see some benefit from weight reduction at both ends if it was nicely balanced before the break.
Just a suggestion! Best of luck with this promising project!

Since they pot pickups with wax (I think a mix of mostly paraffin wax & some less brittle wax like beeswax, I recall hearing), would you consider sealing it with a tiny drop or two of melted wax? They leave pickups sitting in it till all the air bubbles come out so it shouldn't harm anything.
Might make a bit of a mess, but it should stop dust or grit from getting into the pickup. I don't think that should create issues anyway, but if it helps you feel better to seal it, feel free.
If the covers look OK, and don't interfere with playing, I wouldn't bother switching them unless I was changing colour or going for wooden covers for example.

https://fancythatantiques.com/diy-tips/diy-aging-wood/ says put wood in a bag with ammonia for a week. Sounds like the vinegar & iron mix is a much quicker way, but it depends what you're after.

Jimi Hendrix style lol. You'll probably want nice light tuners if the strap button is moved closer to the bridge. I assume you mean you prefer a reverse split-P pickup or do you mean you prefer a lefty P body on a right hand bass?
I'm sure you could figure out the wiring options if you do some homework. And trial and error lol.
I found this thread with a diagram for a series/parallel switch in a
P bassJazz bass: https://www.talkbass.com/threads/wiring-a-pj-mustang-series-parallel.1350448/ it has a push pull diagram for a P.I think you can reliably check a single coil is RWRP with another similar single coil is to see if it bucks the hum.
