Intonation - duff string?

In twenty plus years of playing I have never failed to set the intonation on a bass however I just put some new steel strings on my P bass copy and I am struggling with the D string. The open string and harmonic at the 12th fret are spot on but it is flat on the fretted 12th. I have adjusted the bridge accordingly but before the fretted 12th is correct the harmonic is shifting. Also I have the saddle almost to the end of the adjustment screw to get it as close as it is.

Is it possible for a duff string to cause intonation problems?

I emailed the ebay seller I got the strings from and they are sending out a replacement. Excellent service that deserves a name drop...
